Born, Giovanni Antonio Facchinetti on July 20, 1519 in Bologna of Antonio Facchinetti and Francesca Cini. He studied at the University of Bologna and he received a doctorate in both civil and canon law in 1544. He received the Sacrament of Holy Orders on March 11, 1544 and appointed canon of the church of Saints Gervasio and Protasio of Domodossola in 1547.

Fancchinetti became Bishop of Nicastro in Calabria in 1560 and attended the Council of Trent sessions. Pope Gregory XIII appointed him a cardinal on December 12, 1583. Pope Gregory XIV made him Prefect of the Apostolic Signatura in 1591.

On October 29, 1591, the conclave elected Facchinetti as pope and he took the name Pope Innocent IX. In the month of December he went on a pilgrimage around Rome to the seven churches and he caught a cold. He died on December 30, 1591.
